Hi,
I have a cable with 2 USBs in one end (the one for computer). My feeling is that the disk I intend to use with my AC56U works better on a computer when I attach both those. Would it be safe to do that on the router in it's both ports (running Merlin if that matters)? Should I expect any improvement that way?

You should try them both ways. One USB is the data and power and the other is only power. Depending on where you plug the data and power USB plug into, may give you better performance (make sure to try toggling 'Disable USB 3.0 interference and then rebooting too).
