...is it as easy as installing Entware, deleting the asusware.arm folder created by Optware on the external hard drive and re-installing any applications?
 
The other way around. Remove all traces of Optware before you install Entware.

As I said, delete the asusware folder BEFORE you install Entware.

Rebooting between the two operations is probably required. Beyond that, nothing special really. Don't forget that Entware uses opkg and not ipkg.
