Literally right before you replied, I tried these steps thinking I would start with a clean slate:
Uninstall ntpmerlin
rm opt/bin/chronyc
rm /opt/sbin/chronyd
Reinstall ntpmerlin
That didn't work because apparently I needed to remove some...

I have tried your suggestion @Martinski to remove chrony and reinstall via ntpmerlin, to no avail. When I attempt to run chronyd or chronyc, I get "Segmentation Fault".

I think I may have fixed my issue. After having done the steps I mentioned above, I then uninstalled ntpmerlin, then unmounted/unplugged the USB flash drive. Then re-installed the latest firmware 386.9 again. Then restarted the router. Then restarted again with the USB flash drive plugged back...
True. I've been running the router without sqlite3-cli for approx 1/2 hour now and the logs are not showing that "tainted" message anymore. So far so good, but now I'm wondering, does the native ntp server perform similarly?

OK! I think I got things up and running. I disabled JFFS scripts and configs from the GUI.
Then, I checked for the correct device name and unmounted:
Then I issued the command "e2fsck /dev/sda1", hitting 'y' for 'yes' for all prompts:
Then I rebooted the router. Went back into the GUI...
I think it changed because I moved the disk from the USB 3.0 slot to the USB 2.0 slot (I read somewhere on the SNB forums that running scripts off USB is best when using USB 2.0 instead of 3.0.
