The latest Alpha Build for my RT-AX86U (3004.388.6_alpha1-gb287d474ae) seems to have fixed the Auto Logout. Now everytime I go to the browser IP it's asking me to login fresh without having logged out during the last sesssion - just as expected...

It's always been like that for me too... Both on Asus Firmware and Merlin - all the way back to at least my previous RT-AC68U - and probably even before then...
That's been the case for me forever - somehow the login cookie expires and the browser servers half stale data... I am pretty sure stock does the same...
Your router can't handle FlexQoS with 400/100. But the bigger question is:
Do you have any real use issues beyond the test showing 100ms download Bufferbloat? If not then just ignore it...
Try running the Ethernet from your ONT to the WAN port.
You may need to power cycle the ONT
