Asus RT-N66U - Maxing out connections/bandwidth

I got this router a few months ago. First thing I did was setup QoS on it so my regular websurfing and gaming is messed up by downloading stuff of usenet or torrents from my seedbox. At first it seemed fine and everything was working ok but i noticed when I was using cuteftp to download files off of my seedbox that everything internet related was cutting out. I couldn't open a webpage or anything. Everything was timing out and losing connection. Cuteftp was fine and this generally happened when I was trying to download multiple files at once. I went into cuteftp settings and tried to limit the bandwidth but that didn't seem to help at all. Maybe I messed up the settings in Cuteftp or maybe the qos settings on the router are wrong. When sabnzb+ is downloading multiple files off of usenet and trying to max out my connection these issues never happen. I can still use the internet just fine.

P.S. I have 100/20 fiber connection from a local isp. I just rechecked cuteftp and for global bandwidth its set to 6,000 KB/s.
 
What firmware version are you running? When you're connecting to your devices are you doing so over LAN or WLAN? Is hardware acceleration enabled?
 
Ok sorry for the very delayed response. I've been out of town for a while now and I was hoping this issue might just get fixed on it's own but nope. I tried downloading a steam game the other night that was 30 gigs and of course on both computers I can't do any web browsing during that time and skype disconnected. I also got disconnect from teamspeak and my game as well. As soon as the download was done everything worked again.

I am on the latest firmware. I don't know how to tell if I am using LAN or WLAN. Also I don't know what hardware acceleration is and how to tell if its enabled.
 
If I am not mistaken , HW acceleration is disabled with QoS turned on. I have an N66U I do gaming and downloading with QoS off.
I have not experienced any problems. Have you tried QoS off?
Also, HW acceleration is under LAN settings in the switch control tab.
Yours may be different location as I am running an older version of the firmware.

It's probably not enough to simply turn QoS off (a reboot is needed at the least).

LAN is wired, WLAN is wireless. ;)
