I am a total goober with this stuff... type slowly :p

I was recently upgraded to 100Mbps download speed by my ISP which is awesome when connected to my modem directly but through my routers the speed is extremely reduced (like 12Mbps according to speedtest.net).. My current equipment consists of the following..

MOTOROLA SB6141
---> Linksys BEFSX41
---------> Linksys WRT54GL (2nd floor)
---------> Linksys WRT54GS (1st floor)

All of the above is pretty old except the modem. The WRT54GL upstairs is connected to the PC's In my office along with my Xbox. The WRT54GS downstairs is setup in my entertainment center for 1 computer, the bluray player & smart TV. Both also expand my wireless signal to the separate floors. If it isn't portable, its wired in this house..

Is my above equipment whats causing my download speed to be so drastically decreased even when all but one machine is turned on?

The whole house is wired with at least 3 drops of cat6 to every room terminating in a large wall box in my office closet (this is also where my cable TV drop and modem are located). the intention was a large router/switch in there feeding the whole house. When we moved in I just setup the above b/c its what I had on hand.
 
Yes. Those routers are way too slow for wired routing. They also support only 802.11g, so wireless is way too slow, too.

Upgrade your main router to something with 100 Mbps + routing throughput, selecting from the Router Chart http://www.smallnetbuilder.com/lanwan/router-charts/view

For faster wireless, upgrade to at least N600 class, converting routers to APs and connect to the main router via Ethernet.
