I have an HP Procurve switch and have a FreeNAS server attached with a 1Gbit motherboard NIC. I am trying to crank up speed on the server. The switch has an option for flow control which can be set for each switch port. Switch default was to have flow control option turned off. I am not running Jumbo frames. Is it better to go with the flow control or leave it off with this setup?

From my point of view "flow control" should be used ONLY when you`we got some problems with negotiation beetwen ports. If everything with the speed is OK and there is no errors leave it in disable state ..
