My WD My Book Live Duo NAS is connected directly to the AC66U router (with CAT 6 ethernet cable).

Between my computer and the Router I am using wireless connection.

Where should I modify the smb.conf file if I would like to tune the Samba performance? On the NAS / on the Router?

The router has the latest Merlin FW.

If files are shared by the NAS, then the configuration adjustments must be done on the NAS.

If I understand correctly than the AC66U samba configuration settings are affecting only those hard disks/memory sticks that are connected to the router's USB port.
 
When your computer is talking "samba" with the NAS, the router won't even "see" those packages. They will only pass the access point and the switch in the router.
