There's a lot of information aimed at different levels so I'm confused how to achieve what I want. I have an Asus Rt-AC3100 and I want to set up multiple, isolated networks that connect to the internet. The primary network would be accessible through wifi/ports but all other networks would only be accessible through their respective wifi ssid.

My questions:

Will the standard 'guest network' feature do this?

Can it create multiple guest networks?

Is a guest network restricted or crippled compared to the main network?

Will each guest network be on its own subnet (192.168.1.*, 192.168.2.*, etc)?

And then, if I'm looking at flashing merlin, does that change anything?

At what point would I need to create multiple vlans?

Yes.

Yes. 3 guest networks on 2.4GHz and 3 guest networks on 5GHz.

Selectable. You choose to give the guest networks access to the LAN or not.

No.

I don't think so.

You don't. AsusWRT doesn't support VLAN's.
