At the risk of pounding this into the ground (I'm sure the answer is on this forum) I will cut quickly to the chase. I have a Zoom 5341J Modem... Comcast internet and an ASUS RT-N66U router. When I use a wired connection from the modem to my pc I get 79mbps down and 11mbps up. When I use a wired connection from the modem to the RT-N66U to my pc I get 45mbps down and 11mbps up... what gives?

Assuming you meant wireless, what is the make and model of wireless card in the computer that you are using to measure the throughput and how close are you to the router?
 
Nope, not wireless... everything running wired... using speedtest.net.

If I connect directly to the modem I get WAY higher speeds than if I run modem - router - pc (no wireless clients connected)

Is QoS enabled in the router?

It is enabled @ 15 up and 100 down... it did make a bit of a difference when I started messing with that, but I am still losing 30-35 Mbps somehow. PC straight to the modem around 75-80 down. Pc to router to modem 45-50 down. Strange it doesn't seem to affect the upload speed, it stays around 11.75 Mbps.
 
Very odd. Should not do that. I don't have any other suggestions.
