Only 6 clients allowed...? AC68U Merlin 384.19 - USB Network Place Samba

I have just received my brand new AX88U with a 2019.05 outdated FW on it. Updated to the latest factory FW and I can also confirm that it is limited to max 6 SMB accounts. Now I'm moving on to Merlin FW, setting up from scratch, and will try to use the service-start script.

I'm hesitating a bit if it's a good idea to use the nsru in this case though...

No, set it up manually (e.g. install Merlin and then do a factory reset). Now is the ideal time to set it up properly from a clean slate so you have confidence going forward that any problems you may encounter were not because of something you carried over from before.
