If I have a machine configured to use the OpenVPN client in Merlin's firmware, does the firewall still protect me, or does the tunnel bypass all protection?

Thanks, that makes sense. Since the tunnel is initiated at the router, would the windows firewall still offer protection, at least as much as it normally would?

Depends on how your tunnel is set up. If it's NATed, then by default that subnet would be blocked by the Windows firewall.
