Does AIProtection slow down throughput? Would a solution like CUJO be better?

From the tests I did with a 250 mbit/s link, there was no visible bandwidth or CPU usage difference.

I used to work for a DPI company and typically the protocol matching is done with the first few packets of a connection. It should only be of concern if you run a server which is being heavily hammered by incoming connections.

The main problem with AiProtection is that it has no whitelisting system and can prevent perfectly reasonables protocols (like a bitcoin wallet) from working.

Does AIProtection slow down throughput?

AIProtection itself doesn't slow down throughput. If you don't care about Traffic Analyzer's Statistics, then AiProtection with all HW acceleration enabled, should reach over 900++Mbps. But if you disable on of the HW accelerations to get correct statistics, you should get around 250-300Mbps on Asus AC68U. AC87U should do a little better, but not by much.
