RT-N66R not accepting commands from web interface

I am having an issue where my router is no longer accepting a lot of commands from the web interface. For example, this is what happens when I click on the reboot button on the web interface.

Dec 31 20:14:08 rc_service: httpd 321:notify_rc reboot
Dec 31 20:14:08 rc_service: waitting "restart_nasapps" via ...
Dec 31 20:14:23 rc_service: skip the event: reboot.

The router is not restarted. This also happens when i try to make changes to the samba server, the dnla sever, etc.

I tried a factory reset and this did not fix the issue. I am on latest stock firmware. Please advise.

Obviously from the time stamps, the ntp server is not working either. This issue first started happening after I changed my username and password from the default (admin, admin) to a more secure username and password. The username and password reverted back to admin, admin when I did the factory reset but it did not fix the issue. ASUS support has been no help so far.

"Latest firmware" is a fuzzy term, the latest at moment of writing is 3.0.0.4.374.5517.
Here, with the username and password changed from default, the router still works as expected.
I can change setting and hit the Reboot button with the expected result.
Did you choose a username and password using alphanumeric chracters only (Aa to Zz and 0 to 9 and without spaces and without odd characters like !@%*&)?
Does reverting back to Factory defaults work, does the router start with the setup Wizard?
Try reverting back to Factory defaults and configure the bare minimum only, as asked by the Wizard.
Then ONLY change username and password (using alphanumeric chracters only) and see if that works.
