Hi, I am currently using my RT-N66U as a router/gateway and have two isolated VLANs on ports 3 and 4 and set up my wireless so that the clients cannot talk to each other nor they can access my LAN.

I am considering to use this router as an AP only, but once converted will I be able to setup VLANs and prevent wireless clients to access LAN?

Most likely not in the AP mode as that disables most/all router related functions. You will be able to activate SSIDs for guest networks but they won't be isolated from your LAN inn the AP mode.

Your only option maybe to run your N66 as the WAN facing router then double NAT your new router behind it.
