Enable baby jumbo frames on pppoe connection

on the WAN side? that's MTU and MRU.
on the LAN side, it's under Switch Control

the WAN settings the mtu and mru control only goes to 1500, on lan side i see nothing to do with jumbo frames and with mtu and mru set to 1500 the ppp0 interface reports an MTU of 1492 in ifconfig
 
Advanced Settings > LAN > Switch Control in the GUI (Jumbo Frames Enable...might as well engage Spanning Tree while you're there)
I wouldn't worry about it unless you've an IPv6 ISP, because IPv6 will determine what's best for the connection automagically

Merlin is no different than stock firmware in this regard, unless Asus changed something for the 3.0.0.6.xxx branch.
