Perennial bugbear for me, stock or Merlin. I ended up installing the LED script in amtm and enabling then disabling LEDs 2mins later, once a day.
Yeah, I suspect they don't bother to code for all changes that mess with individual LEDs to honor the LEDs OFF setting.
The amount of code rework implied in some of the release notes suggests a degree of coding haphazardness on their part. I don't like release notes that suggest they are constantly reconsidering everything they've done, but maybe this is the nature of accommodating the next generation of standards and hardware and associated firmware by others... they shed some work by not bothering to code for every possible condition. If the LEDs might come ON, no big deal, no coding for it besides a reboot.
