Entware/Transmission lost on firmware upgrade

Just upgraded to 378.53 and Transmission doesn't seem to be working.
Is this normal after upgrading?
Is there a way to upgrade and backup/retain Entware/Transmission to avoid having to install it all again manually?

Did you set the radio button under Administration>System>Enable JFFS custom scripts and configs to "YES"?

Yes, it was already set to this post upgrade.

JFFS can be overwrited during upgrade.

Lates Merlin's firmware wipes JFFS partition. I had to backup/restore config/script files when upgraded.
